Chris Greenacre's late goal was not enough to prevent the reserves' five-match winning streak coming to an end.
The City striker netted five minutes from the end of an entertaining clash at North Ferriby United.
But by then Hull had taken control with two goals from triallist Terry Fearns.
The Vauxhall Motors striker netted once in each half and left City with too much to do.
Fearns almost opened his account after just four minutes but his header was well saved by Chris Sanna.
Hull had former City players Justin Whittle and Greg Strong in defence and Whittle almost opened the scoring with a header midway through the first-half.
City settled down after early pressure but were caught four minutes before the break when Jamie Forrester crossed for Fearns to volley home from close range.
Forrester almost added another on the stroke of half-time but his effort was well blocked by Sanna.
Chances were at a premium in the second-half but Andy Wilkinson almost levelled things up when he broke forward from defence before firing over.
Hull extended their lead with ten minutes remaining when Fearns was left unmarked to score with a close range header.
A late rally produced a neat finish from Greenacre after he broke clear inside the 18-yard box but came too late and City missed the chance of the win which would have carried them above Walsall to the top of the Pontins League.
